CellDesigner

CellDesigner is a structured diagram editor for drawing gene-regulatory and biochemical networks. Networks are drawn based on the process diagram, with graphical notation system proposed by Kitano, and are stored using the Systems Biology Markup Language (SBML), a standard for representing models of biochemical and gene-regulatory networks. Networks are able to link with simulation and other analysis packages through Systems Biology Workbench (SBW)

Protege

Protege is a free, open source ontology editor and knowledge-base framework.

In SITCON project it can be used to deal with BioPAX files.

BiNoM

BiNoM (stands for Biological Network Manager) is a Cytoscape plug-in that is a project of Bioinformatics Laboratory of Institut Curie designed for representing and manipulating data on biological networks. An alpha version is available for the moment. It can help participants of SITCON project to export BioPAX, CellDesigner and SBML files, convert one format into another and manipulate with the content of these formats. VidaExpert

ViDaExpert is a software for multidimensional vectorial data visualization (ViDa stands for VIsualization of DAta). ViDaExpert was shown to be a useful tool, in particular, in analysis of microarray data. There are special panels integrated to support analysis of microarray data (for example, dot-plots).
